 That is one way.

 Just thought of a simpler solution that may work. What if you remove the
 `subdir-objects` option from the just the effected Makefile.am file(s)?
 This leave the parts of the build tree that are fixed ready and as you fix
 the broken parts the option can be added. It also lets automake-1.16.1
 indicate we have a problem in the areas we have not fixed.

 Does that work?
