RTEMS | build: Add explicit dependencies (!1249)

For 99%, the dependency tacking works across reconfigurations. It doesn't work for linker scripts and the manual rules like `bld.cc()`. I am pretty sure this can be fixed, however, this exceeds my waf skills.
