They do not.

They cleanly remove the $Id$s from all Makefile.ams, *.m4s and configure.ac.

And in case it isn't obvious, these patches are script generated.

Correct.

The number of commits originates from me trying to use "subsystem" commits.

Simply revert your changes on all *.ams, *.m4s. and *.ac before "master 
merging"
