It would be really nice, I think, to get just one over-printed line that shows what directory is being worked on and that newlines are generated only by error, warning, and perhaps informational messages.

Are you proposing something like "silent-rules": http://www.gnu.org/software/automake/manual/html_node/Automake-Silent-Rules.html ?
Although, silent-rules is a slightly different topic, it sounds like it would be really interesting to try to add to the build system :)
