I think most of the tools currently use the Python OOP style of
coding. I think this should be made more consistently class-based?

The workflow of this script should be clearly defined in terms of the
requirements and interface. It seems this should have a very narrow
interface of a single input file, and a single output file?

I don't really understand this converting "_dir" names as I would
expect these to be directories, but they are treated as files. This is
confusing to me.
