Installing RTEMS on my host machine

Correct. It's a system-wide installation => root access required.

Yes. Ask your sys-admin to grant you write permissions to /opt/rtems* 
and ask him to install these packages host dependencies.

However, I don't know whether alien etc. can be run as non-root.

No. In general, all targets apply the same patches.
