All routed to the eMMC chip U13. It is strange that GPIO1_4 through 7 work, perhaps the eMMC has been programmed in 4-bit mode.

Yes, this makes sense. According to the schematics, 1_16 and 2_0 are wire-or-ed together with R160 and R161 and routed to P9-15.
