This is expected behaviour.  The `%` is how you make a comment using Sphinx.  Markdown expects you to use `<!-- .. -->` HTML style comment markers.  `%` is also incorrect in MarkDown so we have to make the distinction between Sphinx parsed and pure markdown.

Sphinx strips the `%` lines a regular MarkDown formatter will not, at least not all of them will.
